If you want accuracy, linking your posts manually is the best way to achieve it. However, there are a couple of things that you should be aware of. If you change your category structure or rename your permalinks, you'll end up with broken links. Therefore, this method is much harder to keep under control without breaking your links.
I have tried both methods on Spunky Jones to inner link my blog posts. I decided it was best to let a plugin do the work for me. I found that it consumed way too much time to do this manually. Furthermore, by using a plugin, you won't end up with a bunch of broken links.
Inner linking your articles together, tends to improve your ranking positions for those articles as well. It is very important to place this towards the top of your page, so it is in plain sight of your readers. First time visitors, will be more inclined to look at your popular posts. This gives them an idea of what your audience niche and their interests.

Overall, when you increase your pageviews you will also reduce your bounce rate as well. If your bounce rate is high, your search engine rankings could suffer because of it. Your reader audience could get the idea that your content isn't relevant to your niche topic. Therefore, you'll end up losing visitors to your site.
